I just installed some of my GOG games on an external hard drive. Obviously, my saved games are not included. Can I simply copy and paste the save game files into the relevant folders on my new hard drive, and they'll load like that?

Yes they should - just don't alter the folder structure.
Though this could vary from game to game.
