I'd point out the Sid Meier sale on Gamersgate, but it seems you already have most of those.
How about Total War? It's a lot more combat orientated, but it's a very enjoyable and engrossing game. Even if it is diplomatically anaemic.
Since you haven't mentioned it...SimCity?
Alpha Centauri if you like the Civ series. I always get a kick out of Warzone 2100 and come back to it from time to time. Total Annihilation
Rise of Nations, it's like AoE.
And there's Empire Earth here on GOG.

In order of my preference:
Master of Orion 2 - arguably the best space strategy game (similar to Civilization in terms of scope)
Master of Orion 3 (with a major mod overhaul using the mod "Strawberry") - more of a macromanagement strategy game concerned with government policies overall.
Total War (as noted previously) - I prefer Rome: Total War
Galactic Civilizations 2 - Nice game, but the combat is run like a movie; not much, if any tactics involved. The strategy aspect is very compelling though.
Ooh, just thought of a really old one I used to play a lot. If you don't mind using DosBox, this game could be fun:
Master of Magic - Civilization with competing wizard empires and fantasy units (including heroes that can become insanely powerful)

I haven't played it before, but what about Sins of a Solar Empire? Slightly different type of strategy, but still might work.
Also, dusting off Alpha Centauri every once and awhile is good.

I very nearly put this one on my list. I am not a real-time strategy guy, but Sins did hold my interest for a month or so.
As others have mentioned alpha centauri is a great game.
Another is a mod for civ 4 if you like the fantasy setting. Its called fall from heaven 2 and its epic in both scale and length. My explanations can't do it justice so check out their site if fantasy is your sort of thing.

i don't know many new good rts games. Total annihilation is a great game if you haven't played it although the AI is terrible. starcrafts pretty good but can be pretty hard if your not good at rts.sins of a solar empire is also good.
Sins of a Solar Empire was underwhelming to me. I don't know why, I play it like once every 3 months and find the capital ships too unbalancing.
GalCiv 2 and Space Empires 4+5 are cool, 5 finally got patched to be fully functional. At first I like Space Empires more because it's combat focused with politics tacked on. GalCiv 2 is balanced all around. At first combat options are few and far between in GC2, but towards the middle of the game is when you notice some races differing to politics, trading and hiring other races to fight for them, and some races just being war-mongers. GC2 was the first game I finally used politics in and taught me to go easy on the trigger finger.
