I'm fairly sure the licensing issues will knock this on the head straight away, but I just want to ask.
Any sign of any Interplay games showing up from the Trek universe?
I mean Starfleet Academy, Klingon Academy and (these might not be Interplay (my memory is going), but I'll throw them in anyway) A Final Unity/ DS9: The Fallen.
I loved those games and would like to be able to play them again.

Definitely yes, and also 25th Anniversary and Judgment Rites.
You were right with your first sentence. The reason it's hard to find these games is because once the license has lapsed, that's pretty much it.
Or, put another way, to resurrect these titles GOG would not only be required to pay a fee to the publisher (Interplay) but also pay a fee to the license holder (Lucasfilms). This would make them practically full price. And would make even negotiations very expensive!
I had a small publishing business in the U.S. way back, and after seeing just the third episode of X-Files I knew it was going to be a big hit and would make a good computer game. Fox, who owned the rights, wanted $100,000 just to sit down and talk about getting the rights! In today's money that would be a quarter million dollars!
It was no coincidence that FOX itself pretty much released the X-Files game! :)

Blasphemy! Every self-respecting geek knows that Lucasfilms whores out Star Wars (another IP we will probably never see on GOG). They have nothing to do with Star Trek.
Ah, man. I would love to see some of those Star Trek Interplay games on GoG.
I would also love to see the old Lucasarts games on here, but I know the odds of that happening is lower than zero. :(
You should have bought and kept and looked after these games and then you would have them on your shelf, like I do (evil laugh) !!!!!!! :)

I have some of them (SCIII, the RTS one, SC:Neutral Zone?, etc.), but I don't have access to some of the patches anymore, so some of them just aren't playable.
This might not happen unless GOG can get an agreement signed with Activision, the current holder of the Star Trek gaming license.

StarFleet Command II: Empires at War (Interplay/Taldren 2001)
StarFleet Command: Orion Pirates (Interplay/Taldren 2001)
StarFleet Command III (Activision 2002)
Anybody remember the old boardgame, StarFleet Battles? The above games were based on that. Loads of fun, if you like space combat sims. There is a HUGE modding community still thriving.
I still have all but III on original CD. SFC III was never fully distributed due to a lawsuit between Activision and Viacom. The limited amount of copies released makes an original boxed copy of this game worth about $100 to $200. There was a StarFleet Commanders Edition that had all the games plus some bonus stuff, if you can find it it goes for between $300 and $500.
SFC III used to be available on a couple of abandonware sites, I got it on Home of the Underdogs.
