How do I go about saving a game from gog to a disk? Do I just copy all the file's within say freespace 2's folder to the disk and burn it?

You can burn the installer (that orange round-square thing) to the disk. Then install from it if you need to. No need to burn the actual installed game files there, as the game likely not work.
