I'm having troubles with the diagonal directions on the D-Pad (UL, UR, DL, DR).

Configure your gamepad in Windows Control Panel.
Control panel > Devices & Printers > Setup USB Gamepad/Joystick.
Then configure Gens to use it
Options > gamepad.
