That's how I am.

I think with the flight yoke, I'm moving my plane.

With the controller/mouse, I'm moving my eyes.

If you think about the controller as moving your head instead of your eyes, I think it makes sense to have an inverted-Y axis.

Then again, I'm probably just thinking about it too much.

I invert in flight sims, because I'm using a joystick then.

I invert in Descent with a mouse because it's basically a flight sim, but I never use a joystick for Descent.

I never invert in any ground-based game ever, even for vehicles.

Psyringe: I also believe that some real-life applications (microfiche readers? u-boat periscopes?) use an inverted X-axis, so there may be situations where emulating that would increase realism.
Those coin telescopes you see on viewing platforms, most weapon mountings and such. Basically, everything where the X-axis pivot point is located ahead of the operator. It still feels unnatural to me, but I think I can sort of see the logic behind it, particularly with controller sticks.
I walk on my hands so real life is inverted.

This is me, too! I've had flying lessons IRL, though, so there's a distinction between flying games and running around and shooting guns games....

I say "flying lessons"...never did get the hang of actually landing without scaring the instructor to death, though
