Im sorry if this has been covered before but is there a way to sync my controller to play the games I DL through GoG similar to how my Xbox controller works automatically for all steam games ?

Certain games will have controller support built in automatically using the xbox controller driver, older games here sometimes have it or you will have to set it yourself. it could be a hit and miss but with the more newer games you should not have any issue at all.
Unlike Steam, which has inbuilt controller recognition and support, GOG doesn't provide this option. At least I don't remember that GOG Galaxy has it.

The only way to sync the controller here.. well the only way I can see.. is to install one of the third party apps to emulate keyboard&mouse controls on your controller. I tried it with The Witcher 1, controls was clunky but playable.

But, you never know what certain old games can do :) For instance, I didn't have much luck trying to set the XBOX 1 controller for Fahrenheit. The game couldn't recognize one of the sticks, though my wireless PS4 controller syncs without any issues.
Well, consider that Xinput is fairly recent compared to Dinput and consider investing into a multimode controller. My choice is the 8bitdo.

What does that mean, "syncing"? Do all Steam games work with the XBox controller? Say, you start the 2001 Max Payne game or Eternam, and your XBox gamepad works instantly with those games without any tweaking?

It means that you can synchronize your controller with Steam client. I don't know about all games, but since you asked about Max Payne, I can tell you that all you have to do is to edit steam controller configuration and choose Keyboard & Mouse template for Max Payne. You have to do this because Max Payne in Steam doesn't support controller by default.

Can't sya anything about Eternam since I'm not familiar with this game.
Oh ok, so Steam has some kind of game-specific gamepad configurations for different games (that don't originally support the gamepad)? Cool then. A bit like joy2key or XPadder or whatever there is, I guess.
I've also go an AHK script that tries to convert controller buttons to key presses, and worked pretty well on some games. Might be an option if the game doesn't natively support game controller due to.... issues.
