The latest Shadow Warrior 2 patch installer gives me a warning message that:

"This patch is incompatible with GOG Galaxy version of the game and might break it."

I assume this means that if the game was installed through Galaxy then this patch installer could break it, but why would that be an issue? How is the "GOG Galaxy version of the game" different from the installer version? I've never seen this message before, and I'm confused. If I'm seeing this message, does that mean I have the "GOG Galaxy version" despite not even using Galaxy? Does it display for anyone running this installer? Is the installer version unable to access Galaxy features, such as multiplayer? The more information a blue can provide on this, the better.

Actually Galaxy is ALREADY applying the patches for you, unless you disabled this option.
And Galaxy and installer versions are coming from two different servers.

All it means is, if you have used/are using Galaxy to install/update the game, don't apply the manual patch, or you might break the game.
