I run Ubuntu 14.04 LTS and the Linux games seem to start full screen, which makes them rather ugly on a big monitor.

So, is it possible to run them in a window instead? How do I have to change the game shortcut?

It usually is possible, yes. Depends on the game. Give us a short list or check out the games' own subfora.

That is quite the old distro which reached end of (support) life in April. That means there is also no support from GOG.

It's running in DOSBox, so there's a dosbox.conf file where you can change some settings.
