I don't think it's the case anymore, but at one point it seemed like almost every game came out with some sort of sewer level. The first one I came across was in the first TMNT game, at least I think it's the first one, the one with the awful underwater bomb disarming level. Truth be told, the sewers weren't all that bad, at least not when compared to the rest of the game. However, the second sewer level I came across was in Bio Menace, and that level I hated. It had a bunch of slow moving slimy creatures, which could only be killed by grenades, and the low ceiling made it almost impossible to jump over them without damaging yourself. In a game with incredibly sparse health pick ups, that meant you didn't risk it and instead slowly followed the little slimy buggers until you reached your destination.
Shortly after that I ran into the sewer level in the GI Joe nes game (not the atlantis one). The saving grace there was that you played with Snake Eyes, but if it wasn't for him, it would probably be the least fun level of the entire game. Confusing as all hell to navigate, though not as much as the blasted Rock&Roll level.
The next sewer level that I can remember was in Little Big Adventure. It wasn't all that bad, though again, probably my least favorite part of the game. This was probably my first sewer level from a top-down perspective, and the next was probably the sewer level in the second act of Diablo 2, which wasn't that bad at all. In fact that level was pretty fun, or perhaps it just seems that way in retrospect due to the blasted magot caves of that same act which is hands down the worst part of Diablo 2 (or rather the only bad part). I think act 3 had a sewer type level as well, which I remember less favorably than the one from act 2.
There's also the case of oblivion which I think has a moderately lengthy sewer section right at the start which was pretty insufferable. But I think that sewer section actually works to the game's advantage, because it makes that moment you step out of the sewer for the first time and see the world opening up before all the more incredible. Hmmm, come to think of it, the same thing happens in morrowind, when you climb up to the boat's deck for the first time. And it happens in Fallout 3 when you leave the vault for the first time. Curious...

dishonored has a lot of sewer levels
Mission Impossible for the NES had a nice sewer level.

And while they were never entire levels both Duke 3D and Duke Manhattan Project had some great sewer stuff.

Also Thief, again not entire levels, but good stuff.

Diablo 2 also, though fucking Ratamant, or whatever he is called, is one of the biggest pain in the ass bosses in all of gaming! :P
I think Second Sight had a sewer level.... I don't remember replaying it much so I imagine it wasn't one of the more fun levels...

Timesplitters 2 may have had a sewer level. I'm struggling to think of anymore (beyond those named in the OP)
Don't forget the terrible sewers in Vampire: The Masquerade - Bloodlines.

Aqua Tunnel in Freedom Planet is pretty good. That's about all I can think of as far as good sewer levels go, though.

Despite the archaic graphics by today's standards, I had a hugely vivid experience crawling through that mess back in 1990, fighting for every square inch, trying to fight off not just the local fauna, but the hellacious killing machines down there. Trying to fix that stupid android. Falling into the pit.

I wanted to say that Lunar Silver Star Story has good sewers (just replaying this game and going through this section in Meribia), but I changed my mind after crossing the bridge and having 3 groups of Evil Wisps fly into me...
I really cannot think of one. Except in Twilight Princess, but that was more or less a sewer level and it was just okay. Least favorite by far was All of Duty Finest Hour. Memory card corruptions forced me to play that level a few times (a game I nearly hate, why I played it so many times is beyond me. Probably to see if I could eventually beat it.). The music, the darkness, the lack of lighting (muzzle flash does nothing at all), the crappy level design resulted in a claustrophobic, nauseating, and maddening level that is a prime example of how not to make one.
The Witcher, You meet Brogfried there. Plus I really liked how going in alone or going together changes things in future.

Dishonored, I see that mentioned above, but I have to say that in comparison to other levels bustling with life, sewer levels seemed empty and those pods irritated me to no end.

Hmm, Hexen has one, Blood has one, Duke Nukem 3D has sewer sections, Dark Forces has that monster infested sewer, Blood 2 has a few sewer levels.

Quake 2 has a few sections that involve a sewer, Ultima Underworld 2 is pretty much a cleaning out a giant sewer.

Most of the time they're forgettable. Sometimes they can be somewhat quirky. All the time I can't help how it must smell like absolute SHIT.
I think Batman: The Video Game for NES had a sewer level. I don't remember if it was a good one or not though.
All three Witcher games and Dishonored. Best goddamn sewers around.

The Metro games are mostly sewer(or sewer-like*) levels and they're good games :)
