Is it possible to update my copy of FTL without losing my unlocked ships and achievements?

Yup, just be sure to make a copy of your profile file in e.g. My Documents\My Games\FTL folder, or while uninstalling answer 'Yes' to the question 'Do you want to keep your saved games?' :)
