I have upgraded the shield to use 3 bars of power but for some reason it will only let me use 2 of them and it says the system needs updating. I am flying the Kestrel ship. What system is it talking about?

It's every two bars you get a new shield dot. So one more shield upgrade will give you three shield bars.

The advantage of having an extra spare bar is that if your shield Hardware is targeted it won't influence your actual max. shield strength if it only gets damaged slightly.
