AFAIR there is a big topic regarding this question on HLP forums somewhere.
Well, there is no way you can discuss this without spoilers.
Freespace 2 ending left too much questions unanswered (though I personally like it - it doesn't often happen in a game that in the end a player can die the death of a hero).
Why did the Sathanas fleet destoy Capella instead of just invading other systems? Can the Shivans use inter-system jumps without using jump nodes? Why did they waste a single Sathanas first?
End yet we know nothing about what the Shivans really are (what are their real forces, why do they annihilate civilizations, etc.)
Of course there is a number of user-made campaigns that are meant to expand FS2 storyline (like Inferno and Blue Planet) and each of them does it in it's own way but none of them can be considered canon.
What we know for sure is that GTVA will be able to finally restore contact with Earth building another Knossos-like portal (in case GTVA suvives another decade).
