I've ran the installer and it will detect my joystick and my keybindings are set to use the joystick in game but it just won't work...any thoughts?

thanks for the info!
I have a Thrustmaster joystick that is suffering the same issue of not being recognized by Freespace2. I will download the Freespace Open program, install it, and hope it fixed my problem!
edit:
OK, i upgraded the Freespace Open program from v3.6.9 to v3.6.10 and the joystick is working! WTG FSO creators/supporters! awesome work!
