So I played the first act and then the optional SOC Loop 1 act (covert ops missions). After I finished the last covert mission I exited the game, and then when I started it again the campaign started from the first mission on the first act!?

Any idea how to fix this?

Can't say I've seen that happen myself. I'm playing through FS2 using FS2Open (Source Code Port). I have the latest version, 3.7.0 final. However, after finishing SOC Loop 1 I didn't quit the game and my next mission was Act 2 Mission 1.

Might you have accidentally cloned your save game profile and somehow started a new campaign? Or reset your campaign progress by changing the selected campaign? Are the other missions still available in the Tech Room mission simulator?

As for a fix, well, depending on your system setup you might have a shadow copy of the save game profile that you can restore an earlier version of. Other than that, I don't think you can fix it besides maybe cheats or downloading a save file.
