The Freespace Open project offers a Linux version. I'd run that rather than bothering with Wine. Check out some of the other threads around here for info on the FSO project.
But the open freespace site says, that the original files are required. So I also need the Freespace 2 version from GOG.com. Right?

Should work basically flawlessly.

As for native support, I tried it about a year ago with retail version and it worked. I even wrote install manual on Ubuntu forums in Polish, but its now obsolete and probably gone.
