Can I edit the Freespace 2 main campaign missions in FRED2? I can't find the respective .fs2 files, where are they? Or can I only create new missions, but not edit existing ones?

Yes, but you need to be able to read the root.vp file in your game folder to get the mission file. There are vp utilities on the hard light wiki.
