I'm guessing the mac version is within a wine wrapper anyway, but is it better to install the windows version myself with the latest versions of Wineskin?

Yes, it's the Windows version wrapped and of course you can make a package yourself. Anyway, GOG's version is tested, runs and is supported, so there's no obvious need to do so.
