I noticed that, while I own all these games already, the store says I have not purchased any of them. I'm guessing these versions are different than the ones I have already on my account? What's changed? I hear the new ones on the store don't have as much goodies (like the Fallout Bible).

There are only two real differences:
1. As you mentioned, there are, to my understanding, fewer goodies in the newer versions.
2. The newer versions will give you Arena and Daggerfalll; the older versions are not eligible for that. (Then again, if you want those two games on your GOG account, why not buy a different Bethesda game instead? Battlespire and Redguard are both cheaper than the classic Fallouts and aren't identical to games you already own.)
