I'm fighting Mariana Mamba, who's decided to invade my base (again?)

I can't kill her (yet) but when I knock her unconscious and put the capture tag on her, someone finally drags her an Armory room, where she eventually comes to and starts wreaking havoc again. Why are they putting her in that armory? Why can't she go in the Armory room with the cells?

Never happened to me. But try to have a cell in every armoury just in case. The minions will take captives to the nearest armory if I am not mistaken. I usually use valets and spin doctors to keep mrs Mamba disoriented.
You don't need cells in every armory - your minions will try to take them to a cell, and if one's not available that they can get to, THEN they'll drag them to any armory and leave them there.

Check to see if your other cells aren't already occupied, OR someone isn't already in the process of being dragged to one of those other cells (thereby flagging it as occupied), OR that the doors are at the correct security level so minions can get there.

What I do is have a separate armory for super agents, sometimes more than one. Each one of these is just a room with a cell and lots of traps. I normally leave the room set to security level 3 so people don't use it, but when I've knocked out a super agent I set it to level 2, and set my "normal" set of cells to level 3. That way they send them where I want them to go. Bit more micro-management, but necessary with super agents (especially the annoying ones later!).

Actually super-agents are quite easy to deal with. You follow the simple 4 step process:

1. Subdue super agent upon their first visit to your island.
2. Put them in a prison cell.
3. Have a minion torture them in the cooking mixer.
4. When they're done (which takes a good few minutes) they are entirely subdued - repeat from step 2.

Furthermore, if you do this with 2 separate units from a particular agency, then that agency doesn't send any more, as they will only have 2 teams active at any point. Meaning you can keep one agency as pissed off as you like, and they won't touch you.

True those steps work as well, but it's sometimes fun watching them try to escape - provided it's only a small room as some of them like to blow everything up, which can also be funny since they don't seem to realise that setting a bomb in front of a door with nowhere to run will end up killing them!

Huh, never realised this. You sure they only have two teams at a time? I'm sure I've seen more - but not completely sure since it's hard to keep track. It makes sense that there's a limit though. Although with the "lesser" (non-super) agents I kind of enjoy capturing them and messing with them. Also if you let one team (or the last remaining member if you've killed the rest) return with a blue ring (after constant torturing in non-lethal devices), they'll reduce your heat, which is useful.
