I just installed Evil Genius, and it loads and runs fine - however, when I leave the game, it crashes. Any idea what would be causing it?
One other thing I noticed: I set video to 1280x1024, but when I load the game again, it defaults to 1280x960. Kind of odd.

Try applying the unofficial 1.1 patch for Evil Genius, which can be found here. The GOG version does not have this patch, as explained within this thread.
It might fix your CTD problem. The reason why your resolution options are probably not saving is because the settings are not being written to disc, as the crash interrupts it (most likely - I had this with Switchball until I patched it).
