I've been using eduke32 and it seems to automatically locate the GOG version of Duke Nukem. That's pretty but how does it do that. Is GOG and the eDuke32 team affiliates or something
I'm not a programmer, but my guess is it's programmed in such a way to find Duke 3D. The game data is a file called Duke3D.grp, this is similar to a Doom IWAD file.

It is probably programmed to check the EDuke32 folder (most people would put it here I think), the location of CD drive (for old CD copies), the GOG folders (C:\GOG Games\ or C:\GOG.com\), and Steam folder (in event of Megaton Edition).

That's what I think at least.

I think you're right, the 3D realms Anthology pack comes with eduke32 and it does the same thing. I also tried the megaton edition and I actually don't like it. It's doesn't preform very well on my PC for some reason.

Have you played without vsync? Playing without vsync helped me to remove the anoying screen lag.

Vsync is supposed to fix screen tear, not adding it.
And back on topic, EDuke32 just finds the file. Who really cares how?

As far as I can tell, the answer is yes. The eDuke32 website has advertised getting a copy of the Atomic Edition from GOG for as long as I can remember.

As for how it works, tailsy64 is probably right.
It checks the Uninstall registry settings and gets the directory from that. The uninstall's are listed @ HKEY_LOCAL_MACHINE\SOFTWARE\GOG.com\

Source : I've spoken with the project leader about how it does this with the Steam version after determining the DIR was in no other place in my entire registry. My deductions proved to be correct.
