I love Duke Nukem 3D. I haven't played it in ages. And now I'm so use to modern FPS controls that I can't get use to this older style. I have the same issue with Doom and Wolfenstein 3D. But to stay on topic, in most recent games I move forward with "W", backward with "S", strafe left and right with "Q" and "E", turn left and right with "A" and "D", and use the mouse to aim in all directions. Is there a mod or anyway to alter the controls so I could be more comfortable?

You can change controls by going to
Start Menu -> GOG.com -> Duke Nukem 3D -> Setup
If you're on Vista/Win7 run the setup as admin. (right click -> run as admin)
Or you can get eduke32 which comes with many perks including better control options.

I will try that. I usually just set up the controls in-game. However, I don't think there were controls for strafing. Is there a way to do this for the vanilla Duke Nukem 3D or should I just use eDuke32?
Eduke32 might run a little smoother and you can add high resolution packs to it if you like but you can play vanilla duke 3d fine with the controls you want. Its defiantly got strafe as an option which you can change as Namur has pointed out. Then once in game just press U to toggle mouse look and your good to go.

You can use eDuke32 without any of the high resolutions, high-res models, lighting effects, etc. This means you can get it to play in Windows and have modern style control bindings. However, the option for improved graphics is welcome, I find.
Also, I notice you mentioned Doom there. The same applies for this game too. There are engine ports available that you can get to allow playing the game with modern control bindings and also improve the graphics. Check out the Doomsday engine. It plays Doom, Doom 2, Final Doom, Master Levels for Doom 2 (and a host of Doom 1 and 2 addons), but it also plays Heretic, Hexen and it's expansion.

I'm not use to holding a button to strafe. Skulltag also allows aiming up and down. Also, if anyone knows any mods like EDuke32 for Shadow Warrior and/or Blood please let me know.

Anyway, you mentioned that you use Skulltag but seriously, check out the Doomsday engine. It has modern control options, has vertical aiming, you can even turn on jumping if you want to. The engine has a lot of different lighting options too, making torches and other objects into lighting sources, and playing at high resolution makes an immediate impact. Also, you get the option to install full 3D models, particle effects, and other addons.

I'm trying to get the custom controls with Duke Nukem (Modern day FPS controls) and I keep running into this error (see attached screen shots). Also, I want to play Duke with the original graphics in all their glory, so I don't want to use eduke32.

Can anybody help?

Try to use the shortcut in the game start menu folder instead.
That worked. So you have to launch everything from the start menu eh? Wicked. Thanks!

Yeah, usually it's a good idea to use the shortcuts the installer places on your desktop and/or on the start menu folders.
