There is a patch from BFG edition wads to normal version somewhere on doomworld.com, so you aren't missing anything concerning Ultimate Doom and Doom 2. While the changes made to Ultimate Doom in the BFG edition are minor, the Doom 2 version is butchered.

The bfg edition doesn't include Final Doom and the Master Levels – you have to decide if you want them.

If you bought the "Doom II + Final Doom" pack on GOG, you'd get the missing content and have a replacement for the butchered doom2.wad.

In the worst case the BFG edition does give you nerve.wad, which is quite nice.

Addendum: I can't find the patch on doomworld.com, but doomgate.de (German) claims to have it.

By the way, you might want this: doomworld.com
I heard something about TNT getting patched on GOG's to fix stuff wrong with other digital releases (that are not censors), I'm not quite sure what's up about that.

I personally enjoy Smooth Doom over this, though it is only for ZDoom and GZDoom. Both are great!

That's right. The GOG version of Final Doom has the fixed tnt.wad from a rare ID Anthology pressing. The more common version has a wrong flag (multiplayer only) set on one key in level 31, which makes it very hard to complete the level in single player mode. This is commonly called the "yellow keycard bug".
