I read in the manual that I hold my cursor over an object left-click, hold and move it towards my inventory. For me nothing happens what am I doing wrong? Oh yeah, the object is blinking. Is this significant? Sorry, new to this game.

What object? I don't recall anything in the game blinking...

In general, if an object is movable and you are standing close enough to it, you should be able to left click drag and drop an item into an open container / inventory window or onto the menu bar on the bottom of the screen.
Equipment, potions, gold, chests, some furniture, potted plants, etc can be moved, most plants can not be moved.

You'll need at least level 2 of Alchemy and an empty flask in order to create potions from mushrooms, but you'll need to do so where they grow; you can not collect them to use later.

I thik I was trying to pick up plants, herbs and mushrooms that I didn't have the alcemy skill to do with anything yet. So I guess it just doesn't let you pik them up untill you are able to use them...I guess.

You can't pick up mushrooms and alchemy plants, not ever. Once you have alchemy level 2 you have to stand close to them and drag an empty flask onto them to create potions.
