I am aware that the GoG version of dragon commander doesn't allow for matchmaking in online multiplayer. What I want to know is if it's possible to do skirmishes against AI opponents in the GoG version.

Yes. You can play the multiplayer mode (campaign or skirmish) just against AI, or play online (LAN or Direct IP) against/with a mixture of people and AI.
