You mean the lute from the dwarf in Fort Joy? If so, then no she doesn't get it.

Lute that Laslor near fireplace in Fort Joy gave Lohse in my previous playthrough as Sebille.

In my first playthru when she was a companion she had a lute in her inventory at the start and it broke if she played it. On my 2nd playthru she is my main and she did not have the lute in her inventory at the start. Don't know if the difference is if she is a companion or if it is a change in a newer version of the game.
Well, I currently play two parties. One where Lohse is my main character and the in the other she is a companion. When I started the game with Lohse as my main she didn't have a lute or any instrument in her bag but the dwarf in Fort Joy gave her one after he recognized her and she confirmed her identity. She promptly played a song, rather nice one actually, but well her "guest" doesn't seem to like music so it had her broke the lute.

As a companion she didn't have any lute in her bag either at the start nor when I talked to the dwarf. They had a different conversation and she did not receive said lute. Might be that it is still possible to get it when she is a companion depending on the choices in the dialog with the dwarf, but I am not sure if there is even such a possibility since I haven't payed much attention to the answers. But this is a true RPG meaning she might even receive a lute later in the game from another char or even just buy or steal one. That's what makes this game so damn interesting.

It is also not the end of this little story ... I mean if she breaks the lute.
