I went in there through the red gate and did the right side. Read the vileness book and killed all. Then went to the left side killed some and used a town portal to refill. When I came back I finished the rest but now if I click the second vileness book nothing happens. Any ideas?

Sounds like one of vanilla bugs that we've fixed in https://github.com/diasurgical/devilutionX - I recommend using it to play ;)
