I have Deus Ex GOTY edition from gog.com and all appears to work just fine (Win7x64 SP1) however there does not appear to be a setting to always run Deus Ex in a window rather than full screen. I can toggle to a window just fine in the display settings however it would be nice to be able to set it to always run in a window as I prefer to play it that way.

Is this possible?

btw I am using version 1.112fm using the latest installer (downloaded it today) although the old installer appears to be the exact same version (same build date on the title screen) so I think the only difference is the new nGlide settings app?

Is there any release notes on the differences? The installer I downloaded today is named setup_deus_ex_2.0.0.11.exe (430MB) whereas the old installer I have is just called setup_deus_ex.exe (403MB)

You can set windowed mode as the default with Kentie's replacement for DeusEx.exe.

You may want to make a backup copy of DeusEx.ini (in Deus Ex GOTY/System/ folder) and then fiddle with rendering options for D3D or OpenGL (whichever you use), specifically setting the "UseFullscreen" option to True.
