Hello, I wonder if knocking down and tying up enemies instead of killing them affects the game in any way? I recall playing Desperados'sequel, Robin Hood, where that did.

No, it doesn't affect the story nor the gameplay, apart from making it much harder and more exciting. If you've already finished the game at least once, I recommend you should try and spare as many enemies, as you can. It can be very rewarding. (Though it can be very frustrating at times, too...)
