I got deponia 3 from a real world shop (got part 1 and 2 from gog, and if you have it in german I might buy it again) and installed it today.

Whenever a movie scene is shown (such as the intro with the guitar and singing) the screen is black but I hear the sound. When I go to the extras I can watch the movies without problem, but not in game.

I played part 1 and 2 again before starting part 3 and there were no problems at all.

I had a similar problem in the breakout and harveys new eyes, but there the game froze at movie scenes. But these problems went away for reasons I do not know.

Do I need a special program (or the newest version of one) to watch movies?

I just found out that I have part 1 and 2 on drive C but part 3 on another one. Might this be a problem?

Might be a tad late to give an answer, but here we go: It might possibly very rarely be messed up codec priorities, I'd try something to clean that stuff up. Codec packs do wonders with such problems (and sometimes, messed up stuff badly :p). Even if I've never seen this problem since Win XP. Try installing CCCP codec pack and see if that helps. (all default settings) Still got problems? try reinstalling Deponia 3. Then Daedalic forums
I already wrote to deadelic and they answered that they know this problem and that you should play the game in window mode.
It works, so playing window mode instead of full screen helps.
