El Padre messaged me that i can visit him to talk. But how do i visit him? Where is his church? What's the best way to find specific places?

Open up journal msg. Go to El Padre on your list and click the msg available.
on the map that appears to the right, click the map and it will set your path and hopefully start the little quest.
