This window showed up after cutscene and now i cant close it

yeah I've had the same issue I usually find just save and then reload and its gone fortunately they let you save anywhere

Check if you hit CAPS LOCK by accident.
Happened to me a few times.
CAPS LOCK _toggles_ the hacking/scanning window.
