I'm unable to use any of the keyboard or mouse controls when I set my steam controller as keyboard and mouse. It works fine when the controller is set as game pad, so I'm not sure what's going on.

You should launch it via Steam to use Steam Controller API. Add it to Steam library as non-Steam game.

Based on the steam forums, the games doesn't want to accept virtualized inputs... which is what steam controller does.
