I'm having trouble setting the controls for this game, all my button settings work fine but my Y Axis is inverted. Down moves Up and vice versa. Is anyone else experiencing this or can someone help?

I am facing the same issue with a xbox controller. Seems to be a bug.
I have found the following workaround. At least for me it's working now.

1) Win + R > regedit
2) Go to Computer\HKEY_CURRENT_USER\Software\Zeboyd\Cthulhu Saves Christmas
3) Delete all the elements that start with __Input
--> This resets all the controls back to default
4) Start the game without changing the controller mappings
