The retail box versions of Combat Mission claimed to feature extra contents as they came after the original releases. The back of the box for 2 even boasts to have a second CD with over 200 mods included ( https://www.mobygames.com/game/combat-mission-ii-barbarossa-to-berlin/cover-art/gameCoverId,61493/ ). Do the GOG versions of these games have these bonus contents?

I'm not sure about the mods, but I can tell you that it comes with 147 scenarios and 20 operations.

I believe that Beyond Overlord has mods from the CD included in the main folder, but the other two do not.

However, there is a repository of many wonderful mods for the original series at http://cmx1mods.greenasjade.net/mods.
