I heard that the first title, "Escape from butchers bay" is better than the second one, "Assault on dark Athena". But it also seams that the first title was bundled in the second one.
Does this also apply to the gog version of AoDA? If I buy it, will I also get EfBB?
Yes. Read the description on the game page.
I understand that this Butcher Bay game is a remake. How is it compared to the original, just a graphical enhancement or something else?

I don't have the gog version, still pondering considering I already got the steam version.
But I felt that the Butcher bay remake was a graphical update, though I did experience a few graphical oddities I don't recall from the original.
Then again I played it a long time ago.
My impression playing the remake was that the areas were pretty much the same. Prettier to look at due to the higher res graphics. But for some reason it kept bugging me that the AI seemed worse. In a game about stealth it's not a good thing if you hit one guard and suddenly everyone knows where you are, and it felt like that at times. Don't recall having that issue in the original.

Then again, maybe I'm just horrible at the game and nostalgia glossed over the bad parts of the memory because it really is a good game, even if the AI is a bit spotty and it's not just me being horrible at stealth games.

This is a quote from the currently highest rated review by KainKlarden on the GOG page:
And for some strange reason, both quicksaving and director's commentary are completely missing from this release. And it's not the only thing, that Dark Athena did wrong. New visuals, for example, looked great, but made several levels look worse because of the new lighting system and darkness being incredibly dark. Health and damage system seems to be slightly rebalanced, making several sections of the original unnecessarily more annoying. And the new section, the Dark Athena, is dissapointingly bad and boring, throwing out pretty much everything that made the original great, instead almost exclusively focusing on action and much less interesting stealth sections.
Still, the original section is amazing and, given the inability to buy the original release anywhere digital, it's the only way to enjoy it now. Especially, since this release is finally DRM-free (and multiplayer, from what i saw and tried, wasn't really that good anyway, btw).
