UPDATE: I went through the XMLs and I saw that the multiplayer menu XML matched the Steam Version. just for grins, I clicked the area where the LAN game box is supposed to be in the menu and it went to the LAN menu. The problem with LAN is that the button is not displaying. When I figure out where the conflict is, I will post the fix.
UPDATE 2: I have located the source of the problem with LAN games. The file Multiplayer.layout in the /data/Gui/Layouts/MainMenu/Legendary folder disables the button on line 152. This cannot be a bug and appears to be intentional on the part of the Developer in order to dummy out LAN play. People who own the Steam version can simply copy this file from their Steam copy's directory to the GOG version to restore the LAN game button. People who do not own the Steam copy can just click the blank space above the Internet Leagues button ( parallel with the Single Player Button) and it will go to LAN anyway.
My next task is to see if I can find the cause for the stupid 40 second turn bug. As far as the missing tooltip bug goes, all of the graphics files are present and I suspect another broken layout file.
