Has anyone found a solution for this? I searched the Ubisoft and GoG forums and the only thing I found out is to double-check the registry entries for "Install Path" are correct and mine are.
I can run the game fine once after installing it, then when I try to run it(or any other .exe related to it) for a second time I get the "Beyond Good & Evil is not properly installed." error.
The only "solution" I found is to reinstall the game every friggin' time I want to play it.
This is a friend's computer and it's running Windows 7 x64 SP1.

Okay, if it looks like your registry files are correct the issue must be something else. As a general rule, start switching off other, non-related, programs one at a time and trying it then. I know it's time consuming but it's surprising what can cause issues. First things to try switching off are usually internet and then anti-spyware/anti-virus programs. Shouldn't cause problems with this particular game, but it's worth a try just in case.

After that, check where it's installed to. Rather than installing to C:\Program Files\GOG.com\Ubisoft\Beyond Good & Evil (or whichever is default) try changing it to C:\Beyond Good and Evil. You may need to switch off the GOG downloader and install it manually for this. Check the permissions for the game by rightclicking on the desktop icon - this should let you change whether it needs to be started by an Administrator and can also give the UAC option. Try them in various combinations. Usually UAC off, Admin on works well for me.

If that doesn't work, check you're using the June 2010 distro of Direct X - it's one of the most stable and has good compatibility with older GOG games. Update all of your drivers/graphics software yadada the usual.

I bought this for PC when it first hit retail, so GOGs release is a little different. Are you installing directly from a new download of the game each time, or are you using the same installation pack? If you're using the same one, please try to redownload it as it could have been corrupted during download. Also make sure to clean all traces of the previous installations off of your friends PC as these could cause the issue to carry over to a fresh installation that would otherwise be alright. This includes files and registry (try a program like EZregcleaner if you're unsure of what to do with the reg - better safe than sorry).

Had the same problem myself recently. Have you checked ALL Beyond Good and Evil Registry entries with regedit? I've came across three of them on my computer while trying to restore it on my primary labtop. I used my secondary labtop as a guide on the registry while fixing the registry files and managed to fix it. Below is what you'll need to look for while using regedit and what the name, type, and data for each line is:

You will find the next two lines under HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\Ubisoft\Beyond Good & Evil
Install path REG_SZ (Insert Beyond Good & Evil directory here)
Uninstall path REG_SZ (Insert Beyond Good & Evil directory here)\uninst000.exe

Next, look at HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\GOG.com\GOGPACKBEYONDGOODANDEVIL to find these next two lines
COMPONENTSCOUNT REG_SZ 1
GAME_1 REG_SZ GOGBEYONDGOODANDEVIL

Last, go to HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\GOG.com\GOGBEYONDGOODANDEVIL to find these lines:
