So I have a few graveyards, two of which were full with 9 of 9 graves in use. Until recently, with one graveyard now saying it has 5 of 9 graves used, and the other says 7 of 9 graves in use. Is this a bug, or do graveyards gradually empty, for want of a better term?

Yes, this is an intentional feature. Which is good, considering that the townspeople in this game age something like 4 "personal years" for every full cycle of seasons (a "world year", I guess?) that passes. Given the typical in-game mortality rate, if grave sites weren't recycled, you'd have to either stop building cemeteries, or fill two-thirds of the map with them! : )
