So I'm new to the game and I am enjoying it a lot but I have a question.

I know that stealing can affect your rep, but is stealing just limited to pressing the "Steal" button in a shop or does it also extend to grabbing loot from locked and/or unlocked chests in buildings?

If it makes any difference what-so-ever, I am playing the Enhanced Edition although I would switch to the GOG version in a heartbeat if there is anyway to get the extra voice/picture/companions exclusive to the enhanced edition. (Mark Meer is awesome!)

Stealing doesn't affect your reputation at all, getting caught does.
There are some things you need to understand about stealing in Baldur's Gate:

1. Stealing (as opposed to pick pocketing) is only possible from (usually locked) containers -- chests etc.
2. Only containers that have script triggers attached can be 'stolen' from. This is why you can walk into some buildings and pillage to your heart's content without issue.
3. Picking locks is not considered stealing. Opening an appropriate container is.
4. Stealing does not affect your party rep. directly. What follows does, or more correctly, can. Guards will be summoned, and if they manage to initiate dialog you are given (in most cases) no peaceful option. The very second they turn hostile is when your rep. takes a hit. This can be avoided by carrying a potion of invisibility (send your thief in alone!), and when you are detected, take it. An invisible player cannot trigger the guards' dialog.

Which is also a handy tip in other places, especially if you dual class your thief to a mage. Incidentally, can npcs initiate a dialogue with a character who's Hiding in Shadows (assuming they succeed at that, and remain hidden)?

Not unless a specific creature script triggers it any other way than 'seeing' the main character -- proximity in set pieces, for example. Hiding in shadows acts just like invisibility, and can be dispelled with True Seeing etc., just like invisibility.

I guess I am too used to games like Skyrim and FNV where it makes "stealing" a bit of a simpler affair.
