There is a bug that prevents the game from saving completed challenges and therefore does not allow it to unlock further challenges.

I found this work around on the net.

After beating the End-Boss do not choose New Game but click Endless Mode (that button is in the upper right corner of the dialogue box).
Once the Game saved message flashes by just return to the menu.
The challenge should be correctly marked as completed now.
