Back in the day when this series was called exile, I played the third installment in the series and was thouroughly taken in.
Unfortunately I was never willing to lay down the cash for the series.

Now that it is affordable and I am thinking of picking this up, what would you recommend as the best place to start?

Part of me thinks three since it is where I started ages ago, and I feel that I have a pretty good grasp of the lore.

However, it sounds like 4+ has a lot of new innovations to the series and maybe I should start there?
Begin with the first. If you get bored, go to the second and so on.

They all worth the time finishing them, so you will see by yourself by playing one after another.

Their latest game, Avernum Escape from The Pit is a remake of the first game, so that could be a good starting point if you want the most "modern" engine. It's not available on GOG though unfortunatly…

I would say go with 4 if you want to try something new. Exile/Avernum 3 was considered to be the best of the games although Avernum 1 and 2 had a different engine for weapons and armor. They're all really good. I would say that the ones with the best stories are Avernum 4-6, but they are more linear. However, Avernum 1-3 is nonlinear but i prefer the story of 4-6. Avernum 5 is said to have the best story but that is subjective.

Each of the series have advantages and disadvantages.

If you want to try something VERY MUCH like Avernum, Try Geneforge 1 and 2. They are made by the same developer.

Avernum 4 is terrible compared to the rest. I prefer the Exile versions myself because of the better magic system but in any case starting with Avernum 3 is IMO your best bet. I personally just play 5 and 6 now days, along with BoA when I want to try some fan-made scenarios.

Yeah Geneforge is very much like Avernum...except it is totally different! Geneforge is a fully animated game where you create ONE character in a science-fantasy world (as opposed to strict fantasy of Avernum) from one of three classes that amount to 'Fighter', 'Summoner' and 'Hybrid' for all intents and purposes. The shapers and Agents can create (re: summon) a party of creatures who themselves can 'level up'.

Avernum 1-3 has a likeness to Geneforge 1, 2 as the games are nonlinear and let you create your characters anyway you want. They're more alike than you may think but everyone has their own opinion.
