Maybe I'm missing something, or is it the intent of the game that you can't sell your old ship when upgrading? No problem either way, it's an excellent game and I just want to understand the rules...

You can. On the shipyard, theres a button for the hangar, forgot the name, the right one. Theres your boats, click the red X next to the one you wanna sell, and you can sell it for 50% or so of the price.
Make sure you removed all your modules etc first tho.
