The way Coala worded it makes it sound like the CE content can't be included because the retail re-release was too recent, so maybe they will be able to add it later on.
The Collector's Edition content is still available from Jowood's Arx Fatalis page, but from memory there's not much there that isn't already in GOG's additional content (similarly, GOG has a few goodies the bonus disc didn't).

The described Collector's Edition disc sounds like it has different contents than the "Bonus Disc" which was trying to be linked above and is indeed still on JoWood's site. Oh, the Bonus Disc was what I meant, but I said the wrong name. I don't have the Collector's Edition so I don't know what its bonus content contains.
