When I launch Anno 1404 and close it, the game doesn't actually close properly and the play button is greyed out until I completely close GOG galaxy. I've tried uninstalling and reinstalling GOG and Anno 1404 and nothing has worked so far. I found that others had had this issue but disabling gog galaxy features in game didn't help, so any assistance would be appreciated

Yep happens to me too.really odd i never had this issue with a game before so the 6 hours of playtime i have is more like 30 min of playtime,dont really know what we can do to fix this it happens every time from what i have tested..

Try to close the game from the task manager if the play button is still grey. You don't have to close the Galaxy app.
