I have the AI war on steam, if my friend gets it on GOG can they play co-op with me?

Since the game is using only Direct IP connection, I see no problem. After all, this game is on a "List of DRM-free games" on Steam.

Absolutely yes. You'll need to be patched to the same version, and one of you may have to disable an expansion that the other doesn't have, but the game doesn't care where you bought it, and there is no DRM or online activation check.
