I have an old jewel-case CD of AOW1 and 2. Will downloading AOW:SM from GoG play nicely with those?

They are completely different games, so the answer will have to be yes.

AOW: SM is a "standalone" expansion, which means that you do not need any of the other games. It is it's own game created off of AOW2.
