That basically means that the developers only allowed Humble to make the ports so they could get into the bundle but don't want to take responsibility for supporting them. (And, thus, don't allow new sales of them)
If you didn't snap up the Humble Bundle offering, you're probably screwed. (That's why, even if I'm not sure I want a game, I beat the average on every Humble Indie Bundle. If I really really like a game, I'll re-buy it somewhere else to give the developer what I think it's worth.)
nate1222: Some of the games I own via Humble Store weren't bought in Bundles. Some were bought individually, like OTTTD, and came with Win/Mac/Linux versions. Same with Desura.

I've bought dozens of games individually on Humble Store. The point is that, if the Risk of Rain Mac and Linux versions aren't being sold through the store, then that's the Humble Store equivalent to GOG no longer offering certain extras (eg. soundtracks) for certain games.
1. People who got them in the bundle get to keep the Linux and Mac ports, but new people can't buy them.
2. Given that the game's already set up to sell through Humble, that means that the developers actively chose to not offer new sales of those ports.
3. If they don't want to offer them on the site where they are already uploaded and in the database for earlier buyers, then what are the odds they'll be willing to provide them to a completely different site like GOG?
