My vote: Battlezone 2: Combat Commander
This game was the perfect blend between RTS, FPS and co-op. In multi-player, one player was the Commander who could issue orders to builder units to build base buildings. Other players on his team could fly their own hovertanks and command any computer controlled wingmen that the commander assigned to them.
Since the commander controlled all the buildings, he had to choose what to build and which of his human wingmen to assign units to, so it had strong RTS elements to it. In fact, the commander could play the game almost solely as an RTS by entering the radar bunker and playing from the top down perspective it gave. The commander could also fly around in his own hovertank and participate in combat.
Players could leave their hovertanks and enter buildings, taking control of turrets or radar bunkers. They could also order wingmen to leave their vehicles and take over those if they wanted to. Usually the only way to upgrade your tank. Players could also order around or drive resource gathering vehicles.
In multiplayer, the objective was to destroy the opposing team's base.
I reckon the game would actually work very well on a modern hand-held such as the PSP or the DS. The touchscreen on the DS would rock.
Failing that it would also be awesome on PC again with upgraded graphics, modern multiplayer support and well... far fewer bugs. (Ye Gods the original game was buggy as hell!)
Right next: Vote for a game you think would make a great modern remake, tell us what you might change, what systems it might work well on or anything else you feel like.

I vote Zombie Ate My Neighbors. It was for the SNES and it was awesome. It was practically the reason I begged my parents for a SNES back in the day. A remake of that would be hard to pull off. It had really good humor about horror and sci-fi movies of the old days. I actually just played it again a few months ago and it has stood the test of time.

Dungeon Keeper 2. Loved that game. Evil Genius was good, but not as good as DK.

I'll spin that right around and say Dungeon Keeper 1. The second one never really captured the feel of the original, IMO.
Also, I'd love to see a remake of the Crusader series (No Remorse/No Regret). I wouldn't object to it being in full 3D, as long as the isometric viewpoint was kept.

Eye of the Beholder and its sequals.
A decent remake of The Bards Tale (true to the original, not that lack lustre Diablo clone that came out)
Starquake
Monty of the Run -- must have a soundtrack true to the original.

YES! I have converted the original SID to MP3, and have it on every player I own. It's my favourite piece of SID music ever. Rob Hubbard kicks ass!

Die by the Sword - emulated by some, succeeded by none. The latest attempt - Determinance - almost succeeded in doing it, but failed. Strangely, 1998 technology has better hit detection than all of its successors, because how many games actually have the "block and parry" mechanic properly set? Controls are difficult to get into, and the game has its flaws, like the pathetic excuse for a third person camera (I'm talking about the over-the-shoulder one, not the Tekken-perspective). That's why this game is literally screaming out for a remake - improved graphics, improved controls, improved hit detection, improved storyline, some sort of RPG-lite aspect, improved multiplayer, improved skirmish. There, you have a Game of the Decade material. QUIT TRYING TO OUTSHINE INFINITY WARD, TREYARCH!
Also, it'd be nice to see Stunts get a remake. Such a beautiful game.
Hmmm Realms of the Haunting might be nice.
